5 Habits That May Be Reducing Your Gut Diversity

Diversity Is the Goal
When researchers look at microbiome health, one of the most consistent findings is that diversity matters. A microbiome with a wide variety of bacterial species is more resilient, more functional, and more protective than one with a narrow population — even if that narrow population contains some "good" bacteria.
1. Eating a Low-Variety Diet
The gut microbiome is fed by what you eat. Different bacterial species prefer different types of dietary fiber. When you eat the same foods repeatedly, you effectively feed the same species repeatedly, allowing others to decline.
A clinical study published in PLOS ONE (https://pubmed.ncbi.nlm.nih.gov/36993403/) found strong correlations between higher carbohydrate intake from low-variety processed foods and lower gut microbiome diversity, as well as increased measures of anxiety and depression. Conversely, increased dietary diversity — particularly plant food variety — is consistently associated with greater microbial diversity.
The target used in some research is 30 different plant foods per week — not as a strict rule, but as a framework for thinking about variety.
2. Chronic or Unnecessary Antibiotic Use
Antibiotics are sometimes necessary and life-saving. They are also one of the most significant disruptors of microbiome diversity. A single course of antibiotics can reduce bacterial diversity significantly, and some of that diversity may not fully return for months — or in some cases, years. This doesn't mean avoiding necessary antibiotic treatment. It does mean discussing with your provider whether antibiotics are genuinely indicated in each situation, and considering probiotic and dietary support during and after a course.
3. Chronically Disrupted Sleep
The gut microbiome operates on a circadian rhythm of its own. A review published in Sleep Medicine Reviews (https://pubmed.ncbi.nlm.nih.gov/32668369/) found that both sleep fragmentation and short sleep duration are associated with gut dysbiosis — in part because sleep loss activates the HPA axis, which alters gut motility, intestinal permeability, and microbial composition. Consistent sleep and wake timing supports microbial rhythm as well as human rhythm.
4. A High-Stress, Low-Recovery Lifestyle
Chronic stress directly affects the gut microbiome. The HPA axis activation that accompanies sustained stress alters gut motility, increases intestinal permeability, and shifts the microbial environment toward inflammatory species. A review published in Nutrients (https://pmc.ncbi.nlm.nih.gov/articles/PMC10384867/) confirms that Western dietary patterns and lifestyle factors associated with high stress are consistently linked to lower microbiome diversity and increased risk of anxiety and depression. The gut-brain axis is bidirectional — what stresses the brain stresses the gut, and vice versa.
5. Heavy Reliance on Ultra-Processed Foods
Ultra-processed foods — those manufactured with extensive industrial processing, additives, emulsifiers, and preservatives — are associated with significant reductions in gut microbial diversity. These foods also tend to be low in fiber, further reducing the substrate available for beneficial bacteria. Small Steps to Consider
Add one new plant food per week as a starting point for increasing dietary variety
Discuss the appropriateness of any antibiotic prescription with your provider
Prioritize consistent sleep and wake times, even on weekends
Incorporate stress recovery practices as physiological necessity, not luxury
Reduce ultra-processed food intake gradually, replacing with whole food alternatives
